In Washington DC, a schoolteacher named Shelly was kidnapped by Control (Camryn Manheim) after switching Shelly with a body double and blowing up her car.
In New York City, inside the courthouse Reese found it strange that The Machine hadn’t alerted them to the murder of four Brotherhood soldiers by the hands of Carl Elias’ (Enrico Colantoni) men, which led Harold Finch (Michael Emerson) to believe that Elias had found a way of communicating that The Machine couldn’t pick up on. After sending Finch a picture of a canister found in the trash, both Reese and Finch got the numbers of Dominic (Winston Duke) and Elias. Finch then directed them to a lot where the Brotherhood trucks were located, and greeted Root (Amy Acker), who retrieved a computer chip from inside the cast on her arm, and inserted it into their system.
When they next checked in with Finch, Finch told them to stop by the Lower Manhattan Savings Bank, as the canister was part of a now defunct pneumatic tube system used to transport mail, in which one of the hubs for the system was the bank, which was now owned by Elias. He then received a phone call from Sameen Shaw (Sarah Shahi), in which she begged for Root’s help.
Despite Finch’s warnings, Root managed to get The Machine’s help in finding Shaw.
They then hijacked an ambulance and drove to a psychiatric institution, where the call came. They then tried to hack into the facility, but were attacked by Samaritan, who was close to finding out The Machines location. Root and Finch then decided to help The Machine and Shaw.
Meanwhile, in Washington DC, after Shelly denied knowing Tyler, a Samaritan spy who admitted that Shelly was his handler, Control killed Tyler. Shelly then denied everything, but after discovering that Control knew that she had been to the White House, as she had dug deeper after her last conversation with Finch, dropped her act and told her that she had no idea what she was up against.
At the bank, Elias refused Reese’s help until they heard gunshots above, which meant that the Brotherhood had arrived. After finding themselves blocked at every exit, the three were captured, and were tortured, under the supervision of Harper Rose (Annie Ilonzeh), as Dominic wanted Finch’s location as he wanted Finch, Reese and Fusco to work for him. Dominic also taunted Elias as he revisited his guilt for Anthony’s death.
They were then interrupted after one of his lieutenants discovered that there was a mole in the Brotherhood who was communicating with Elias. Harper then told Fusco that their friend, Thornhill, The Machine, was going to pay her big if she saved them.
Meanwhile, Root and Finch were able to get in by posing as a doctor and a patient, respectively. As soon as Finch slipped away from a disturbance he cause, he managed to hack into the system, and guided Root to the ninth floor, where Shaw might be held, which led her to discover that the asylum was Samaritan’s headquarters.
After shooting two agents in the knees, she ran into a room, where she discovered Shaw’s coat, and saw through the window that she was being taken away. She was then sedated by Martine Rousseau (Cara Buono) who told her that Shaw had helped them set Root and Finch up.
Back at the bank, Dominic made Elias write down an order which, if sent, would lead his men into the hands of the Brotherhood, if he didn’t give up his mole. After Elias gave them the account number of the spy, Dominic shot Link as the account belonged to him. Afterwards, Elias revealed that he had tricked Dominic as revenge for Anthony’s death. It turned out that the entire thing had been a trap as the place was rigged to blow.
At the asylum, John Greer (John Nolan) told Root that they realized that she was the last piece in the puzzle to finding The Machine, and informed Finch, whom they had also captured, that they were going to open up her head. Root then snapped Martine’s neck, and surrendered to them. Greer and Samaritan then asked The Machine give up its location, or else they would kill Root and Finch. Root told The Machine not to give herself up, but The Machine, seeing no way out, told Samaritan to release them so that she could give it her location.
As they left the facility, Root told Finch that they had to get to the location before Samaritan’s agents did.
In Washington DC, Control discovered that something called The Correction was going to happen on May 6, in which Samaritan was going create a new world for them. Horrified, Control shot Shelly to death.
